Fixing recapture rates

Hello,
I have live recapture data that is divided into 17 groups. These groups represent 3-4 populations/year over 5 years. There are 5 recapture occasions. For the first two years (first 7 groups), data for one of the five recapture occasions is not available. Is it legitimate (and possible) to set p for this missing occasion to zero for the first two years but estimate p for the rest of the groups? If so, how would I go about doing this in the design matrix?

If I understand correctly yes you can set those p=0. You can do so by fixing the particular real parameters to 0. There is an option to do so in the run dialog. See Fix Parameters button. If you haven't read Cooch and White then you should do so.
