use of logit link vs. mlogit for Multistrata models

Hello,

I am using a multistrata model in RMark and need to simplify my PIMS. I have been successfully able to do this using the link = "logit" function. However, on page C-84 of the RMark guide it states that I should 'beware that some of the RMark code for computation on the results from MARK has been written specifically for the mlogit link". Is there anyway I could get some more information on what, in particular, I should watch out for? If necessary I suppose I could build the design matrices in RMark and export them (maybe?) to MARK to get around that.

It is functions like TransitionMatrix. Off-hand I can't remember if there are others but for running models, predictions etc it should be fine.
