I am unsure of how to run a multi state model for fish that are, state 1 yoy & juveniles and state 2 sexually mature.I am not seeing where to input my covariates on the design matric under the multi state model and I see the occ/brd tabs, detection, and det/brd tabs but am not exactly sure what I should incude, if anything, in those tabs. Any help on how to set this up would greatly be appreciated.

The single-season, multi-state model in PRESENCE is only parameterized for the case where state 1 is 'occupancy', and state 2 is 'occupancy with breeding'. I think you want the more general parameterization where state 1 is 'occupancy-yoy/juvs' and state2 is 'occupancy-mature'. To do this, you'll have to use the multi-season, multi-state model (even if you only have one season). This should allow you to estimate an initial occpuancy, Psi0(0-1) for yoy/juvs, and initial occupancy for mature, Psi0(0-2), as well as detection for the 2 states. In the notation, the 'Psi0' refers to initial occupancy (time=0), and the numbers in parenthesis indicate state transitions. So, (0-1) means the site transitioned from state 0 (unoccupied) to state 1 (occupied yoy/juv). Note, all sites are assumed unoccupied before time=0.
