My question regards the use of the CJS model.

The dataset that I use consists of 341 individuals, marked on different occasions throughout 6 six (mostly producing data such as: 010000). Of these individuals only 21 have been re-sighted in the six years (e.g. 010010).

I want to use the CJS model to check the phi of the population (time-depending and/or constant).
Since the CJS model has the assumption that it works with data of marked animals ONLY... I am wondering is an animal with the encounter history such as 010000 counts as 'marked', or that only re-sighted individuals can be used in this model in MARK.

The short answer to your question is yes, you use all the data so a encounter history of 010000 like you describe above works.

However, with only 21 re-encounters, it is likely that any models you can use are limited, perhaps to just a constant model. I doubt a fully time dependent model would work with so few recaptures.
