Actually, the bookmarks you refer to have been replaced by both the table of contents, and the index (both new, often-requested features). The booksmarks have some utility, but are a pain to maintain, in fact.
Perhaps more to the point, using the PDF reader and the TOC accomplishes exactly the same thing. For example, suppose you're interested in extra-binomial variation, and you notice in the TOC that this is found in section 5.7.2. OK, so all you have to do is hit ctrl-F within the PDF reader, enter 5.7.2, and in a few seconds you're taken immediately to section 5.7.2.
